Blackburn and Bolton both have players with signs of the virus ahead of their Carling Cup matches this week.
The Health Protection Agency said the habit of spitting "could increase the risk of passing on infections".
However, Chelsea coach Carlo Ancelotti said he was "not worried" about the threat of swine flu at his club despite having played Rovers on Saturday.
Blackburn boss Sam Allardyce suggested members of the Rovers squad, three of whom were confirmed with the virus earlier this week, may have passed on the infection during their 5-0 defeat by Chelsea last Saturday.
But Ancelotti stated: "The flu is not only on the pitch, it's everywhere. We take all the precautions and we want to think about playing, that's it.
"We are not worried about this problem because we've taken all the precautions.
"I know very well what I have to do if I have the flu. It's not a medical prescription. It's my grandmother's prescription - hot milk. Alcohol - red wine. Fantastic."
Chelsea have told BBC Sport their medical department are taking precautions to ensure the health and well-being of the players.
The HPA's advice warns footballers against spitting, and looks to them as role models for the public to follow.
"Spitting is disgusting at all times. It's unhygienic and unhealthy, particularly if you spit close to other people," said an HPA spokesman.
"Footballers, like the rest of us, wouldn't spit indoors so they shouldn't do it on the football pitch.
"If they are spitting near other people it could certainly increase the risk of passing on infections.
"It's about setting examples for young people who idolise them."
But Ancelotti said he expected other, familiar practices on the field, such as swapping shirts, to carry on.
"We will do the same things we normally do," added the Italian coach.
"It's not a problem. I think the players have stayed very well up to this moment."
Meanwhile, Bolton, who play Chelsea in the Carling Cup fourth round on Wednesday, have revealed four of their players had the virus.
Asked if he was worried about his players coming into contact with Chelsea's, Bolton manager Gary Megson said: "The medical people say it is very difficult, if not impossible, to contract it in that way.
"You are going to get one or two with swine flu and I think on the playing staff I think we have had five, four players and one member of staff.
"They are all okay at the moment, but it wouldn't be right to start giving you names."
Manchester United, who host Blackburn on Saturday, refused to comment, while Rovers' Carling Cup game at Peterborough will go ahead on Tuesday.

With boss Arsene Wenger expected to mix experience with youth, Philippe Senderos and Mikael Silvestre are likely to start in defence.
Liverpool boss Rafael Benitez has said midfielder Alberto Aquilani could make his debut with Steven Gerrard and Fernando Torres likely to be out.
Winger Albert Riera (hamstring) and Martin Kelly (ankle) are also injured.
But defenders Andrea Dossena and Sotirios Kyrgiakos could both figure having recovered from injuries.
Benitez said of Aquilani's inclusion: "He will be with us. He is improving his fitness, so he's in the squad.
"He cannot start at this moment but he will be there and maybe we can give him some minutes. If it's possible, we will try to use him."
Aquilani played for 15 minutes of a reserve match last week, having been recovering from a knee operation since his arrival at the club in the summer.
The 25-year-old said: "It was good to play for the reserves because I haven't played for a long time, but to play for the first team is something different again and I am looking forward to that."
Arsenal's youngsters looked superb in the previous round against West Brom and now get another chance to show their potential.
Mexican forward Carlos Vela, Sanchez Watt, Fran Merida, Wales midfielder Aaron Ramsey and England Under-21 duo Kieran Gibbs and Jack Wilshere could all feature.
Nasri suffered a broken leg during pre-season training but made his comeback for the reserves last Tuesday and was named among the substitutes for the 2-2 draw against West Ham United on Sunday.
Liverpool, who beat Manchester United on Sunday, are the most successful club in League Cup history and are bidding to lift the trophy for a record eighth time.
But the omens are against them ahead of their trip to the capital. Liverpool have been knocked out of this competition by London clubs in each of the last five seasons, suffering defeats against Chelsea (twice), Arsenal, Tottenham and Crystal Palace.

Brede Hangeland had given the hosts a 1-0 lead, but when Stephen Kelly was sent off in the 76th minute, Roma were given the opportunity to get back in the game.
Jeremy Menez failed to score from the spot following Kelly’s challenge, but Marco Andreolli made sure that the Italians didn’t leave empty-handed with his 90th minute equaliser.
Fulham’s team featured a number of changes, most notably Danny Murphy’s omission from his normal midfield post. The former England midfielder is struggling to shake off and injury and is questionable for Sunday’s match, as is Andrew Johnson who now looks to miss out on Man City v Fulham.

Derby's 2-0 defeat at Middlesbrough on Tuesday night resulted in a managerial sacking. But while Gareth Southgate contemplates his next role in football, Derby manager Nigel Clough turns his attention to the televised visit of in-form Queens Park Rangers.
QPR were Nigel Clough's first opponents as Derby manager back in January and they spoilt his welcome with a 2-0 win at Pride Park. With eight goals in their last two games, Rangers return to Derby high on confidence and hopeful of a similar outcome.
However, no Championship team has been able to sustain a strong run this season, which explains why just four points separate the leaders West Brom and tenth-placed Rangers.

Coventry have problems of their own, having suffered 2-0 defeats at both Sheffield Wednesday and Cardiff.
Defensive mistakes have blighted their season so far and were evident again in those matches, while injury problems have also hampered Chris Coleman's side.

Liam Fontaine remains sidelined with an ankle injury which will keep him out for another three weeks. If Bristol City can improve their away performances they could be strong contenders for automatic promotion.
The Robins are ninth, largely because of their outstanding home form. They are yet to win a Championship game away from Ashton Gate this season and have managed just three goals.
Meanwhile, Barnsley manager Mark Robins has called for a strong response from his players following the midweek defeat at Nottingham Forest.
Barnsley have been impressive under Robins but were denied a useful point when Forest pounced on a defensive lapse to score a last-gasp winner.

The pair have both featured for the England Under-21 side in recent seasons and Milner is now a full international.
"I think he's a good model for every professional footballer, especially young footballers," he told BBC WM.

Trapattoni had stated that Reid may never fully recover from a knee injury, but Allardyce believes those comments are totally unjustified.
"It's completely out of order," the Rovers boss told BBC Radio Lancashire.
"What he [Trapattoni] is talking about is completely untrue and it's something he should apologise for."
Reid admitted he was disappointed by Trapattoni's assertion and is keen to clear up any misunderstanding.
"I feel there's a few issues which need to be put right," said the midfielder.
"I missed the last couple of squads with tendonitis in the Achilles and a small hamstring injury, but my knee has been good for the last couple of months.
"I've played a few games behind closed doors as well as the two Carling Cup games and the knee came through fine.
"I've said before how much I've enjoyed playing under Mr Trapattoni and the three games I played under him were probably my best.
"He showed a lot of confidence in me in centre midfield and I felt that I really started to make that position my own."
The 28-year-old was sidelined for the whole of the 2008-09 season with a knee injury.
But, after returning to action in the early weeks of this season, he is hopeful of getting regular football again for club and country in the near future.
"Steven's had a long haul," added Allardyce. "[Knee specialist] Dr Richard Steadman is trying to resurrect his career to secure a new contract for Steven.
"He wants to go and play for his country as he's done many times and he's given his all every time he's been there.
"There's not a more honest player you could meet than Steven, and to be dealt that sort of blow at this time he's very disappointed, to say the least."

The Clarets, however, are still without Martin Paterson, Chris McCann (both knee) and Jay Rodriguez (ankle).
Wigan duo Chris Kirkland and Paul Scharner have both been rated 50-50 to play by manager Roberto Martinez.

German champions are doing well in the Champions League, which only shows that they deserved the title in one of the world's strongest leagues. Coach Veh has all of the players at disposal, so it is only logical for him to expect the second win in this competition. The European campaign somewhat affected team's performance in the league, but that was expected. Still, the wolves are five points behind league leaders which is not a big gap. The last round saw them give great display at Old Trafford. They had the lead for quite a while in the match and if they had more experience and luck they could have taken even all three points. Wolfsburg showed that they are matching rivals for any team in Europe, so Besiktas don’t stand much chance here. Attacking tandem Dzeko-Grafite is again terrorizing the opposing defenders and they will be the main threat for the visiting keeper here. Wolfsburg are always aggressive and there is no reason why they should change that now. The strongest squad will go out on the pitch to give a hard time to the visitors on Wednesday night.

The Turks arrive after two straight league wins, so the atmosphere in the club is somewhat better. Still, they are already nine points behind the leading two in Turkey and few people give them any chance of getting back to the title race. They are not doing so well in Europe, either. They lost the first two matches and if they lose this one too, they will have the chance to continue the competition only in Europa League. The club had much higher ambitions before the season started. They signed Nihat Kahveci, Ferrari, Fink, Tabata, Koybasi to help the team finally achieve something more in Europe and win another title in Turkey. It seems that the players didn’t fit in as expected, so the results are way below expectations. The last two wins are a certain boost and a hope that Besiktas will start a winning run, but I think that this match will show that they need to work harder on their form. Wolfsburg are a much better team than both Kasimpasa and Denizli. Besiktas' defense seems stable, but the midfielders seem focused on defense, so the attack is not quite working. They desperately need to win, but I think that they would settle for a point here. In order to get that point, the Turks will have to score at least one goal.

AC Milan are back in winning form! Or at least that is what Sunday night’s 2-1 victory over Roma suggests.
The Italians, who have struggled to find any consistency this season, will look to build on what was a fairly decent performance against Roma.
After falling behind only three minutes into the match, AC Milan rallied in the second half to equalise on a Ronaldinho penalty after Nicolas Burdisso was judged to have brought down Alessandro Nesta in the box. Milan later found the winner through Alexandre Pato just 11 minutes later.
The fact that Wednesday’s Real Madrid v Milan meeting immediately succeeds the victory can be seen in a number of ways, but fans of AC Milan hope that a confidence boost, rather than a confidence blow, will keep their club moving in the right direction.
Pato was back on the scoresheet for Leonardo’s club on Sunday and will have to continue scoring if AC Milan are to move up through the ranks and reclaim their “normal” status.
